Version 9.5.2

Released October 13, 2026.

Added

  • Line profile of rectangle ROIs. A rectangle ROI now produces a line profile. For a filled rectangle, each point of the profile is the mean intensity across the short side, plotted along the long side. For a rectangle edge, the profile follows the outline of the rectangle, one point per pixel. See Live Image Interaction.
  • Cancel the automatic tiling calibration. The automatic tiling calibration can now be stopped with Cancel while it runs. See Tiling Alignment Calibration.
  • Pixel size in the scale bar tooltip. The tooltip of the scale bar now explains how the pixel size is obtained (camera pixel size divided by the magnification), next to the magnification equation. For a live or acquired image, the values are read from the image metadata, so the explanation stays correct after an objective or configuration change.

Changed

  • Image and controls layout. On a wide window, the camera settings, the channel, and the crop controls of the live camera pane move into a column on the right of the images, which leaves more space for the images. Snap, Live, and the objective stay at the top of the column. When several cameras are displayed, each camera has its own accent color, shared by its image header and its settings. The layout depends only on the size of the pane, so it also applies to a detached window.
  • Calibration windows. The TIRF, tiling, and FRAP calibration windows follow the same layout: on a wide window, their controls move into a column on the right of the image. See TIRF and Photomanipulation (ScanFRAP).
  • Image centering and zoom. The image is now centered in every image view, including the calibration windows, the image grid, and the acquisition and results views. A zoom with the mouse wheel keeps the pixel under the pointer in place. The scroll bars are drawn over the edges of the image and no longer resize it on the first zoom step.
  • Contrast window. The contrast window now stays at the right end of the histogram, whatever the zoom and the layout.
  • Current channel detection. The Settings tab now recognizes the saved channel the devices are set to even when its extra parameters (laser power, LED intensity) have been modified. Tuning a laser power before an acquisition therefore keeps the channel selected. A channel that differs from its saved version by its extra parameters only is marked with an asterisk (*), and a reload button applies its saved values again.
  • Channel shortcut. The channel shortcut of the camera pane now follows the current channel without applying it. Devices are set only when a channel is picked, no longer when the window is resized or the shortcut is opened.

Fixed

  • Pixel size of some acquisitions. The pixel size saved with an image (the PixelSizeUm metadata) ignored the scale of the tiling calibration in three cases: an acquisition with no channel dimension, an acquisition on a stage other than the default one, and an acquisition with an exposure per position. The saved pixel size now always includes this scale. Systems whose tiling calibration has a scale of 1 are not affected. On other systems, new acquisitions in these three cases have a corrected PixelSizeUm and Magnification, and therefore a corrected physical size in the OME-TIFF metadata.

    Images acquired before version 9.5.2

    Images saved with an earlier version keep their original pixel size. Fiji, Bio-Formats, napari, or a custom script that reads the pixel size from the metadata can therefore measure different sizes on an image acquired before 9.5.2 and on the same sample acquired after. Before comparing measurements across versions, check the PixelSizeUm value of each data set. A tiling created from an image saved before 9.5.2 with no channel dimension uses the uncorrected pixel size: acquire a new image before creating the tiling.

  • Extra parameters of a channel. The devices listed in the extra parameters of a channel now follow the device layout of the configuration.

  • Tiling calibration window. In the right column, the Cancel button of the tiling calibration was truncated. It is now displayed in full, under the calibration status.
  • Automatic tiling calibration. When a stage axis is not available, the calibration now stops with a message that names the missing axis.
  • Image saving. The saving of TIFF files is more robust when several images are written at the same time.

Version 9.5.1

Released October 4, 2026.

Added

  • Configuration selector. When several configurations are declared on the computer, a window at startup asks which configuration to load. The configurations are managed in Display Settings > Configurations: add, duplicate, reorder, edit, and remove them, and set the interface file, the channels directory, the complex protocols directory, and the TIRF calibration file of each one. Changes apply the next time the software starts. See Configurations.
  • Python script argument types. 9.4.8+ 9.3.19+ Two argument types are available for Python scripts: camera, rendered as a dropdown list of the visible cameras, and frap_channel, rendered as a dropdown list of the FRAP channels. See Writing Custom Scripts.
  • Function help in Python scripts. A help bubble next to the function selector displays the docstring of the selected Python function. See Calling Scripts.
  • Device shortcuts for Python scripts. IIS_CONTEXT gives the sub-device of the objective turret and of the X, Y, and Z axes selected for the running sequence, and the axes of any stage by name. A script that uses them no longer depends on the sub-device names of one microscope. See Device shortcuts.
  • Magnification in the scale bar tooltip. The tooltip of the scale bar displays the equation that gives the magnification.
  • Snap notification. 9.4.9+ A preference hides the notification displayed when a snap is saved. The saving TIFF stack notification is no longer displayed for a snap. Saving errors are always displayed. See Preferences.
  • Device values in triggered live mode. 9.4.7+ A preference keeps the device values updated while the live view runs in triggered mode. This option is off by default, as it can cause the software to freeze. See Preferences.

Changed

  • Configuration selection window. The configuration selection window has a new visual design.
  • Axis selection. The axis list of the acquisition device editor can now be searched.
  • Default distance unit. The default distance unit is now the micrometer (µm) instead of the nanometer. See Preferences.
  • Acquisition Designer and Jetraw. The Acquisition Designer and Jetraw compression are now enabled by the license alone. The configuration no longer needs to enable them. See Acquisition Designer.
  • Acquisition Designer coordinates. The Designer uses pixel coordinates instead of normalized coordinates. Cells dropped one after the other no longer land on top of each other.
  • Acquisition Designer errors. 9.4.8+ An error in the generation of a complex acquisition is now displayed immediately, instead of causing a failure later in the acquisition.
  • End of an acquisition. 9.4.7+ The first channel is applied again at the end of an acquisition, including an acquisition that is stopped. After a tiling acquisition that succeeds, the stage moves to the center of the last tiling. The FLIM delay is set back to its value before the acquisition.
  • Position names. 9.4.9+ The name of each position is built from its tag, so retyping the tag renames the saved files. When several positions share a tag, an index is appended to keep the names unique.
  • Visualization tab. 9.4.8+ The first image tab is selected by default, and the thumbnails are updated when the tab changes. During an acquisition with no chart, the chart area is reduced.
  • Live view with several cameras. 9.4.7+ The live view starts and stops faster when several cameras are used.
  • Auto update. The automatic update of device values is paused during a preview scan and during a tiling calibration.
  • Python channel arguments. 9.4.8+ 9.3.19+ The channel argument type no longer lists the FRAP channels, which use the frap_channel type.

Fixed

  • Acquisition Designer: Start and End tags. 9.4.8+ In a complex acquisition, the End tag of a loop was placed on the first image of each iteration. Shutters and lasers closed at the end of a time point were therefore closed after the first image and left open during the time interval, the ILDA blanking stayed on before a FRAP step, and the Nikon Perfect Focus System (PFS) was switched off after the first image. The End tag is now placed on the last state of the iteration that triggers a camera. The imageFirst and imageLast tags are also placed correctly.
  • Acquisition Designer combined with FRAP. 9.4.10+ In complex acquisitions and FRAP acquisitions, the value of a modifiable parameter could be overwritten. It is now preserved.
  • Acquisition Designer display. 9.4.8+ Some dimension icons were displayed in black during editing, and some table cells were empty. Both now display correctly.
  • Multiwell plates with a pattern. 9.4.9+ A well plate acquired with a grid or random position pattern produced one file per well instead of one file per position. Each position now has its own file, named after the well and an index (A1-1, A1-2…). See Multiwell Plate Feature.
  • Well plate editor. 9.4.6+ Editing a well plate template could fail. Templates can now be edited.
  • TIRF calibration. 9.4.8+ 9.3.20+ A saved TIRF calibration was loaded and displayed but not applied until a new calibration was confirmed. It is now applied at startup. See TIRF.
  • TIRF calibration points. 9.4.9+ The horizontal and vertical constraints on the calibration points are corrected.
  • Live view after an auto exposure or a calibration. 9.4.9+ After an auto exposure or a calibration, the live view could start with the shutters closed. Imaging now stops at the end of each of these operations.
  • Fire on Click. Each Fire on Click action modified the state of the running acquisition. The acquisition state is now left unchanged.
  • Python scripts. 9.4.6+ Python scripts could fail to run in the released software, and a script could not reliably modify a sequence parameter. Both are corrected. The columns of the function argument table no longer collapse.
  • Automatic acquisition description. 9.4.11+ Durations of the time dimension were reported with the wrong unit, and deactivated sequences were included in the description. Both are corrected.
  • Exposure per position. A specific exposure per position is now applied correctly with several cameras.
  • Edge trigger mode. The exposure time of cameras triggered in edge mode is now always set before the acquisition starts.
  • Shared camera trigger. 9.4.5+ When several cameras share a trigger, the software no longer merges repeated time points into a single sequence. Their images are therefore no longer assigned to the wrong channel.
  • Image display. The following display issues are corrected:
    • images of cameras with no ROI group 9.4.8+ 9.3.20+;
    • ROI and histogram inconsistencies with several cameras 9.4.7+;
    • LUT of merged cameras in the live view 9.4.7+;
    • LUT synchronization of multichannel images;
    • zoom after the image view is resized 9.4.7+;
    • width of the last displayed pixel column 9.4.8+ 9.3.20+.
  • Pixel size after a binning change. 9.4.8+ The pixel size is now updated after a binning change.
  • Image bit depth. 9.4.8+ 9.3.20+ Image data created by scripts now supports 11-, 12-, and 14-bit depths.
  • Stitching. 9.4.8+ 9.3.20+ The stitched image no longer contains an extra column and line, the offset interpolation is improved, and stitching combined with a projection is corrected. See Visualization & Analysis.
  • Video export. The exported video now applies the LUT. See Video Export.
  • Stack reload. 9.4.6+ 9.3.21+ A stack image reloaded from disk is again recognized as a stack.
  • Simple tiling. The thumbnail of a simple tiling in the results tab is corrected.
  • Shading correction. 9.4.8+ 9.3.20+ The shading correction now works for a camera whose sub-cameras are not visible.
  • Preview. 9.4.5+ The preview positions are generated correctly after a change of camera dimensions, and live updates no longer stay paused after a tiling preview.
  • Image number. The image number is correct after switching between the tiling and the position dimension.
  • Scale bar edit window. 9.4.8+ The window now has a Cancel button.
  • Channel saving. A channel can now be saved when one of its devices is neither initialized nor used.
  • Second screen. The window dimensions are correct when the software is displayed on a second screen.
  • Hardware crop. 9.4.8+ 9.3.20+ Setting a hardware crop could occasionally crash the software. This no longer occurs.
  • Closing the software. Closing the software without selecting a configuration no longer causes an error.

Withdrawn

  • Merfish Focus Lock. The Merfish Focus Lock algorithm has been removed from the autofocus types. The Sharpness and Maximum algorithms remain available. See Software Autofocus.
